Windows has a low level program called diskpart.exe that runs from a DOS window and is very poweful. It allows low level formatting so be very careful and stick to LIST and SELECT functions unless you know exactly what you are doing.
There also is a third party program called RUFUS that may be able to do what you need.
Does sound like the disk is partioned as RAID 1 (mirrored).
